I have taken the weight of the engine and put a jack under the gearbox to take the weight on that side.
Now, the subframe is not moving that much, heavy item, but I am wondering if I am going to have the to lift the engine out anymore, possibly above the subframe so I can aline it properly? Am I wasting my time trying to do it with it in place, even if it is just a few mil?

those holes are just guidelines. You would be better of by doing a 4wheel adjustment on a good shop with some good feedback. If the balance was spot on before you can try to maintain it by spraying some paint over the attaching points before removing the subframe and then use those marks to get it close to what it was. But that does not help you now, just FYI.

I am looking up where the main front bolt goes into the chassie, and I can see where it has gone before with the clean and oily part, I hope if I get it back there, it will at least be like it was before ...
So, in all fairness, even if the holes are lined up, it may not be exact ?
Sorry I live in scandinavia. Any audi dealer 'should' know how to do it by the book but I dont personally like to take my audi near any audidealers : (
In theory you should also adjust bump steer which is very technical and needs special tools too to adjust. I dont know anyone who has done that though. Just take it to your friendly alignment shop and you can see if it needs subframe adjustment from the camber values. If they differ too much some side to side adjustment is needed.

ARGGGG! Tried to align the subframe, now, when I come to a stop I hear (and feel) a creak...
I just hope to god it needs to settle in overnight (wishful thinking!) otherwise I might need to pray that a certain professional in the UK might be able to help me out and squeeze me in!!!
I just replaced the engine mounts as well (as they where creaking before I did this) and to think it was not creaking before I touched the subframe again!!!
