I give up!!! Please help

Ok....
I changed my front calliper earlier in the year for ceramics. Took the calliper off, out the new on, bled both callipers and job was done. Whilst I was there I fitted braided lines.
4 weeks ago I though I should finally get round to changing the rear lines for braided too.
Again took the lines off, new ones on and went to bleed the system to find the nipples were seized and eventually ended in stripping the nipple threads in the callipers.
So, had the drilled and hellicoiled, re drilled the nipple seats and whilst they were off ordered a calliper refurb kit.
Sent the callipers to be blasted and powder coated. Got them back yesterday and set about refurbish them.
But if a pig but managed to take them apart and change all seals, gave them a good clean out and put them back together.
The lines have been left open for three weeks or so, as a result the fluid has completely drained from the system.
Started to bleed the system today and the fronts bled with no issues, loads of air came out but eventually stopped, the tears did the same but I seem to have a continuous stream of bubbles coming from both rears, it never clears. I have put over a gallon of fluid through then now and still the same. Initially I thought maybe it was sucking air in last the bleed nipple threads but that doesn’t seem to add up. Then I thought maybe it was getting into the calliper.
There are no leaks when you jump on the peddle so that doesn’t make sense either.
Anyway, the peddle is soft, if you double pump it is hard, but the next time you press it, it’s soft again. The brakes work but they are not hard like they were.
I read some stuff about the ABS pump tonight. Saying if you let the fluid drain air get trapped in it. Seems you can use Vagcom to run the pump up and clear the air.
Anyone had any experience with this and any help they can offer me?
