The trigger is not in the same place as the auto...a few teeth off as the sensor mount is further towards the top of the motor compared to the auto. I was worried about the same, but knew that my flywheel came off of a running car, so trusted the installation. Here's a pic of mine where the trigger ...

What a pain...sorry to hear this...I've had my intake off for the suction jet pump, but let sleeping dogs lie with the after run pump...

Fastest test for air leak is to get a can of carb cleaner and give it a few shots around any vacuum lines, sensors, intake, etc. while the car is idling.
