I can't remember the last time I bothered to look in my spare wheel well!
For a start, the thread on the turney knob that screws the cover down is about 2ft long and makes my wrist ache when undoing it!

Also, moving round to the front of the car, I did remove the big plasitc cover from the pollen filter / coolant tank etc... when I was cleaning the car, and did spot that the soapy water from washing the car, wasn't draining away, and was just sitting in a pool under the coolant tank.
After a bit of a poke around I did find a blocked drainage hole under there (lots of scraped knuckes) and the water then drained away.

Are there any other drain holes to check? Are there any in the corners (near where the bonnet hinges are attached to the car perhaps?
I cleared out a load of leaf debris from here but couldn't find any drainage holes.

If you have a sunroof there's 4 extra drain tubes to check.

No sunroof, so just the one drainhole, somewhere in the middle at the front?

I will also check the spare wheel well as I'm paranoid now!

If its anything like my old C5 A6 then there are two drain holes you will nee d to clear. When facing the windscreen there is one under the battery (or if the RS6 one is in the boot its probably where the battery would be on a mere mortals A6) and there is also one well hidden to the left under lots of 'stuff'.

When cleaning them out punch the whole plastic tube out as it only serves to collect dirt and block quickly. By removing it you leave a much bigger hole. FWIU this was what Audi advised.

It's been a few years since I have owned one so my advice may not be 100% but I can assure you there are two holes to clear even if my locations are a bit off.

I found one drain hole hidden underneath the coolant reservoir.

You have to remove the plastic scuttle cover first. Take off the rubber sealant strip that runs the width of the engine bay as this kind of 'clips' the plastic cover onto a metal lip in the engine bay. With this off, then you just give the plastic cover a bit of a gentle wiggle and it'll come loose.

Then, standing on the passenger side, I scraped my knuckles by groping around under the coolant reservoir (where water was pooling in my RS6) and found the drain hole under there somwhwere.
A poke or two saw the water draining away to.... um.... somewhere else! Presuming it found it's way out onto the ground below the car.
No idea if I had removed the plastic tube or not - I couldn't see anything as was doing it all by touch!

Also checked my spare wheel well and it was dry! Phew!
